Boot side pods

After cleaning my car today noticed a small amount of water must have leaked through the light seal in to one of the side pods in the boot. No big deal but I noticed that the holes in the bottom of this area are blanked off with rubber plugs. Is it best to leave them out so any water can drain out or do they tend to fill up with water in the rain if you leave them out?
 
Funnily enough, I was taking out a bag I keep in the driver's side pod yesterday and noticed the bag was damp. There hasn't been anything in the hole at the bottom of that side since I got the car, but this is the first time I've noticed, because the previous owner had left a screw in there pointing down to fill the gap. Must have dislodged it with some enthusiastic hosing at the carwash. Was wondering whether it should have a plug in or just leave it be.
 
no plugs on mine at all. While I had the battery out the other week I got chance to put my hand down into the pod on the left side and check for rust. There was some, but surface only, worth getting some Dinitrol or similar in there with a lance.

Should have a one-way plug, that let's water out but not in.

Do you know what they look like? I didn't study mine at all, I thought they were just rubber grommets
