My neighbours have just bought a 51 plate Boxster but are having problems with the Key fobs. Neither fob seems to work unlocking the doors/de-activating the alarm once the car has stood for a few hours. Fiddling with the fob and changing the battery rectifies the problem but once the car has stood for a short while the problem re-appears. Anyone experienced this before?

A few hours - or 5 days?
After 5 days the car stops "looking" for the signal from the remote. You then have to use the key in the door to unlock the car and "wake" it up. Don't open the door (or the alarm will go off). Then press the key button and the car will unlock, the alarm will disable etc.
This is in the manual somewhere, but is usually overlooked.

When I bought my year 2000 Boxster last year only one key fob worked and intermittently. Taking it apart and fiddling with it did make it work and even some cardboard under the PCB did for a while. Eventually it gave up altogether so I bought new ones. It seemed the switches were worn and taking it apart, pushing the switches hard and twisting them could make it work. Just plain worn out.

Yes. They order a new blank top part of the key. The key bit is clipped into it. Then they have to program the computer to tell it the new key numbers. On mine the OPC also deleted quite a long list of old keys which would suggest a previous owner lost a lot of keys or they have a shortish life.
