I think you can only disable the internal compartment sensors by a double click on the key fob when locking instead of the usual one. I don't know of a way of locking the doors without arming the alarm system. Locking with the key still does this. Alternatively, if you are worried it will go off, you can leave it unlocked. The car decks are locked during crossings and no one will drive it away! If you have VTS then you need to let them know you are taking it on a ferry or you will get a phone call to say it's moving...[
