All seems to be coming togther. Car now on charge. The only problem there appears to be, is the manual door swicth on the dash isn't working. Is there a separate fuse/relay for this? If so does anyone know which one ?

The dashboard switch connects directly to the alarm control module under the passenger seat. There is a small fuse in it, but I don't think that will be your problem. The alarm system does all sorts of funny things when the voltage gets low. I would suggest waiting until it is fully charged, and then see if it works. If not, then try disconnecting the battery for a few minutes (after switching on the ignition to stop the alarm siren sounding). When you reconnect, it should reset the alarm.
