knock/rattle

I've got a 1998 C2 Cab and have had an annoying knock/rattle from the rear of the car when going over cobble stones or bumps. I've replaced the anti roll bar drop links and the transvere arms for the rear suspension so it is not a suspension problem. It also appears to disappear or quieten down when the hard top is on so I am assuming it is something to do with the soft top assembly or the panels around there.

Has anyone got any ideas as it's driving me mad?!

 
It could be worth checking that the engine cover closes tightly, I had a knock from the back of mine over bumps and the engine cover turned out to be the cause. Although as your noise disappears when the hard top is on it is more likely to be connected with the associated panels, unless it is just that you cannot hear it so much with the hard top on.
