Mis-firing Boxster

I'm hoping some one can point me in the right direction here: I changed the air filter on my 3.2S 2000 year model Boxster at the weekend. Just replaced it with a standard filter. Anyway out with the car on Monday and I noticed a fair old misfire that only appeared when it got hot; it almost feels like petrol starvation. I didn't have time to look at it and as its not my daily driver, I thought I'd come back to it later this week. However, forgot to mention this to the wife and she decided to use it today - only it refused to start, with all the symptoms of a flat battery. When I got home, I jump started it and I really couldn't find any reason why the battery may have discharged - there were no interior lights left on etc. Needless to say, the misfire is still as prominent as ever, when its hot.
Now it may be that these events are all completely un-connected ( new air filter, flat battery, misfire) but the car is usually a paragon of reliability.
Am I missing something?
Presuming they are all unrelated, where should I be searching for my misfire? Plugs were new about 8000 miles and 1 year ago.
 
Steve - have you checked the output from the alternator and the battery voltages ?

You may have been running on battery power for a period if the alternator can't keep up with demand
 
Well it looks like it was a stuffed battery. It was obviously struggling to power everything including the ignition system.
Just fitted a new battery and all is well again.
